Manual Swap To T3650

so i recently bought a 96 mustang gt that was originally automatic but it came with a manual t3650. i am trying to get my car inspected but failed for several cel codes. what should i do i don't wanna go back to automatic
if i get the pcm flashed will it take these codes away?

I'm going to assume those are all codes related to the missing auto. I don't think you can reflash the auto away. I'm thinking you need a manual trans PCM.

im i going to have to reset pats with ford then with new keys im guessing?

If you wanna do it right, find a manual donor car and take the PATS and ECM out of it and get your keys reprogrammed.

PATS would have nothing to do with the ECM throwing codes due to the trans swap. If the car is running good and the codes are not related to engine problems, pull the CEL bulb and don't worry about it! Just my opinion!
