maybe coils? missfire...

Hello all it has been a while since I have stuck my head into here, and I say greetings to everyone!!!

I have an 06 GT...with a vortech supercharger with liquid intercooler. I am putting around 422rwhp at the local shop that installed my supercharger. I have been very happy with the service given to me by them as well.
I have a miss that is occuring during idle, during high RPM acceleration, and during constant speed (cruise control set). It is not a horrible miss, but it is noticeble and still putting down 422rwhp with the miss. So far Troubleshooting at the shop points toward bad coil packs. Plugs, fuel, engine/computer data codes all read fine. So 2 questions...
1. One dealer already stated the supercharger automatically voids my warranty...regardless of what the cause, TSB or not (TSB 04-16-1 and TSB 5-22-8). So is that true a supercharger will affect coil packs for Ford???
2. Does anyone have an idea for me to get my vehicle new coil packs? Research I have done shows history surrounding bad coil packs with non-supercharged "warrantied" vehicles is far greater than those with "non-warrantied" supercharged 05 or 06 mustangs....basically because I have not found another supercharged stang with the same issue. SO, DOES ANYONE ELSE HAVE THE ISSUE???

legally, any mods done to a car WILL NOT void the warrenty, unless its proven what was added has caused the damage. My buddy works for SEMA and fights this all the time to keep the performance comapanies from getting screwed by dealers that open a hood and say, "oh, nope, warranty is void". You can fight if you have to.

It is a dyno tune and it was done at PSI performance in San Antonio. Other than the supercharger I have all stock engine and stock exhaust (except flowmaster40 mufflers welded on the stock pipes.)
I know it would open the HP up a bunch if I went with a higher flowing exhaust...so 422rwhp with stock everything else minus 3.73 gears is not to bad....but not ready to do that yet.

I hope that proves true but do you or anyone know if a tune itself (minus or plus a supercharger) would alter the part in question enough to cause it malfunction? I would not think that a tune or any other mod would cause something like that to break. right?
If anyone knows different please let me know.
