New Msd 6al Digital Ignition

Just putting in a new ignition do I have to leave the stock controller pluged in cause there are a lot more wires in it then the msd harness

It's easier to leave the stock control module in, and interupt the circuit to the coil.

so should I replace it because it was telling the computer it couldn't control spark at high rpm
