This is not a mustang but it has a 5.0 in it its a 1999 explorer,the problem started today my wife was driving it when the check engine light came on then the over drive light started to flash,when she got home i unhooked the battery cable then hooked it back up and took it for a drive it ran as good and shifted as good as it ever had the OD light stoped coming on but the CEL came back on has anyone ever had this problem before
 
I would have pulled the codes first. Being OBD-II, it should spit trans codes via the CEL (one can also dump trans codes separately with many vehicles).

As you know, the OD light flashing means the trans is having issues. People have done what you did and not had issues for some time later (clearing the KAM can get the vehicle out of 'limp mode').

I would at least check the fluid level in the trans - the code could have been for a TC slippage, which can result from low fluid levels and/or high fluid temps.

I am not sure what is required on an OBD-II Ford to get codes. A generic code reader should work for engine codes.

For getting trans codes, I would hit a decent shop - many will pull the codes for free (it is a pricey little scanner that they use).

As you know, checking the fluid when cold is fine for a rough idea, but checking it warm (it expands) is the best way, IMHO. Be sure to run it through all the gears before checking the level.
