Have you reset the PCM? Just disconnect the battery for about ten minutes.

ya try disconnecting the battery like kilgore trout said and see what happens. if that doesnt work double check there are no leaks.

It takes some time for the PCM to relearn. Why don't you drive it around a little and see if it gets better. Be sure to turn the a/c on and off both at speed and while idling.

could that manifold be cracked? Did you use gasket sealer on the manifold gasket? Sounds like a vacuum leak of some kind. Im used to fox body mustangs, only had a modular for about 2 weeks so dont flame me if said something dumb, normally id say your distributor wasent hooked up right...

also btw, on the fox's there is a coolant line that runs into the throttle body to keep the throttle body cool. Well one time i didnt seal the throttle body back right when replacing the gasket and it was sucking coolant into the intake manifold and doing that same thing, it would sputter when i gave it gas. I dont know if the modulars have the same thing but make sure you replaced every gasket, never reuse a gasket...

What's the rpms on your curb idle? Did you replace your EGR gasket when you disconnected your EGR? (It's not a bad idea) Check all your vacuum lines for leaks. I replaced my PCV when I did mine. And totally unrelated to a manifold swap but have you replaced your fuel filter lately?

Are you throwing any codes? Did you remove your plugs during the swap? Kept everything clean when your ports were exposed? Didn't use too much RTV when you sealed that leak did you. Definitely do the battery disconnect and run for a couple days to reset everything.

Just throwing everything out there that I can think of.

these guys covered it all. biggest thing is check for vac leaks. and check for coolant in the plug wells. the coolant likes too make it's way into the wells while you are doing the intake and cause a lot of misfiring and other driveability issues.

that will do it. that stuff happens all the time when working on cars.. it really sucks when you forgot a part or forgot too connect something and it's buried and then you have too remove parts too get to it..

i had one where i was doing a tranny and wedged the wirring harness bracket between the engine and bellhousing... that was a lot of fun..

i was thinking about getting 3.73 gears, but i drive about 90 miles a day total just to get to work and back. i was thinking of a new upper intake plenum, 75mm tb, cat-back or weld-ins, and down the road gears, p.i. heads and after that i'm lost. why do you say a different CAI?
