Replacing stock cd player

I have been looking around for a new cd player for my stang, but I have been wondering what I will have to do since the stock system is kinda in 2 parts. I'm guessing the system would just go in the top one and then an empty in the bottom. Just wondering what other people who have replaced it have done and what they reccomend.
