I am about to paint my 93 Notchback. I have never really liked the side molding on the Notchbacks too much. I know it peels right off. I have several concerns if i take it off. For one, the bumper has the molding built in so it will be even with the side molding. Therefore, there will be an uneven place on the front and rear of the vehicle. Also, I don't even know how it will look on the side without the molding. Does anyone have any pictures of the car without side molding? Thanks

Leave it on, just get it painted to match the body.

It won't look too bad without them on the doors and the back of the fender and the front of the quarter. You will need to leave the moldings on the front of the fender and the rear quarter, because there are holes behind them. Plus like you mentioned they won't match the bumpers. The ones you want to take off, you can't put back on anyways, they curl up like a banana when you take them off. I took mine off with windshield wire and they still curled up.
