Definitely the rear end. The V6 models use a 7.5 inch rear, while the GT/Cobra used the 8.8 inch. The brakes should be the same between the two.

The brakes are 100% identical. The suspension should be as well, though I really don't know if the front springs are. Anyone else know this?

You didn't mention the transmission. The AODE is different between the two cars, the GT's AODE is a bit beefier. Anyone know for sure if the V6 AODE or T5 will bolt on to a GT? I'm pretty sure they won't exchange.

Use the V8 springs if you want to have the stock ride height of a GT. The V6 springs will lower the car a little with the V8 motor. Use the 8.8 rear end for sure. I would personally use every single thing you can from the V8 car. I would even use the dash and body harnesses if one car has more options than the other. It makes everything much easier.

Thanks guys. I just wanted to make sure I got every good part out of the car that I can before I sell the stuff!

Also is there any cheap horse power that I can put on that would be easier with the motor out of the car?

Agreed on the springs. I have aftermarket springs already, so that's not an issue in my V6-to-Cobra swap. Except for the instrument cluster, the dash is identical for 94-95 Mustangs.

wheely man, I'm doing my swap right now. Feel free to PM me with any questions. One thing you WILL need to do is swap the hard brake line leading from the passenger's front wheel well to the rear axle. The V6 cars have their brake line in the right side, and the GT/Cobra's have it in the center.
