Switching From Auto Computer To 5-speed Computer?

The 5.0 I pulled to drop in my Miata came out of a '94 GT with an automatic. I plan on putting a T5 behind it, so I need to get the computer from a 5 speed, or get a chip. The 5 speed computer seems to be the easiest way.

Are the pinouts the same on an engine harness from an automatic tranny vs a 5 speed? I'm going to be opening the looms on the harness soon to clean it and take out all the wires I wont need, so that would be a good time to do any re-pinning I may need.

Engine harnesses are the same.
