Transmission Vibration

I have a 92 notch. It has developed a vibration in the trans. Its a t5 that was just put in march of this year with 0 miles on it. The trans starts vibrating it seems like in 3rd gear and gets worse in 4th and 5th. If you press the clutch it gets smooth. Any ideas? Im thinking input shaft or pilot bearing. I've checked ujoint bolts already and motor mounts.

Transmissions generally don't cause vibrations. It's far more likely to be a trans mount, motor mount, or driveshaft.
