Tuning issues after dealership visit

Bought a used Mustang with unknown mods – dealership won’t tune it – help understanding what I need to do now. Ford dealership completed 4k of work to my transmission. When I picked it up, it ran like garbage. After taking it back to them I was told they set it back to factory settings and I need to have another company complete the modified tuner work
 
This is true.
If any of the electronics, or solenoids controlled by the electronics of the transmission got replaced, they need to be programmed to the PCM.
That automatically puts it back to a "stock" tune.
The Dealer would have no idea who "tuned" your PCM previously and even if they did, they could not duplicate it.
You are going to have to get it re-tuned for whatever mods were done to the car.

Thanks for the info. I do not know what type of mods were done to the car before I bought it, is that going to be a problem?
