Valve covers

My engine builder told me to get the deep covers to clear the roller rockers, am I gonna have any clearance issues between them and the shock towers?

no, a regular tall cover will fit fine all around

You will have less clearance between the rear breather and the stock export brace bar on a 65/66 (if you run a rear breather). Other than that, you should be fine.
