VIBRATION at 3000RPM and up???

About 8 months ago I changed my clutch b/c it was slipping. I ordered a king cobra clutch. So I resurfaced the flywheel and installed the new clutch, resurfaced flywheel, pilot bearing, and throw out bearing. I rode easy on the car for about 2 months, and then one day when bringing up the rpms, the car starts to vibrate at 3000 RPM then lets off a tiny bit little about 4200, then back on until I shift at 5500.
The vibration is bad under load, but it is present( just less than under load) when reving in neutral or w/ clutch in. This has remained the same and now I am fed up with it.
Another thing that is happenning, is that when the car is idling, somtimes about half the time is sounds like a knocking sound is coming from the shifter area, it knock w/ the clutch in or out.

Here is a list of things I have tried:

I have replaced the balancer, taken the belt off and ran with no change, checked motor mounts(convertable) and tranny mount(poly), and they seem fine.

Any suggestions?????????

The input shaft on my t5 went bad on my 85 and caused that. Does it vibrate the shifter handle really bad too? You can but new input shafts off e-bay, thats what i had to do.

i had the same problem and it was my water pump go figure well i hope it works out just my 2...

Flywheel loose and/or bolt backing out maby?

How exactly would you tell if the input shaft was gone bad?

any other ideas on what could cause this vibration?
