No, it's a fine idea, you just won't reap the benefits as much as you would with a '99-up without the head swap (and intake if you decide to use a centrifugal blower). Swapping the heads on a '96-'98 bumps the compression ratio up into the 10.4:1 range. This combined with the already sub-par strength of the stock bottom end doesn't exactly make them ideal for supercharging after the swap.
