3650 tranny crap (clunk first, grinds reverve ALWAYS, somtimes cant even get it into reverse)
passenger window is slower than driver side (annoying)
seal on passenger side is becoming loose
strange howling at startup
car somtimes dies when cold
seat belts are painful on neck, and annoying b/c they were installed twisted
plus im getting used to the power and its starting to feel slow

on the plus side however-hiding audio wires is easy b/c ANY interior panel just "pops" off

No problems so far with 6300 miles.. knocking on wood that it stays that way.

But I know how you feel, I always want to keep my car in 100% perfect condition, even if something stupid is broke I agonize over it till its fixed.

-Driver side window was misaligned and it scratched it up a bit.
-Scratches in paint from dad trying to dust off snow with a snow shovel
-When I installed my MGW shift knob I somehow lost the orange indicator that tells you what gear your in.

so far, these are all the things ive fixed:

1) got MM CC plates(person that had the car before me put springs on it and the damn tires are worn out on the inside)
2) replaced motor mounts with the convertible style(old mounts were shot and my hpipe was banging on the floorboard)
3) found a bunch of squeaks, rattles and took care of them.
4) got a trick flow differential cover(stock one was leaking)
5) got bbk bumpstop(again, the idiot who put the springs on did not replace this and the stock snubber would bang over bumps)

theres probably more that im missing but these were the biggest problems so far.

I have problems with mine popping wheelies at red lights.

Let's see...annoying rattle from somewhere around the emergency brake
-Loud thump from left rear when hitting a bump.
-Seat belt deal
-Nearly blown speaker in Mach 460 system
-A/C clutch rattle...gonna have to fix soon
-Steering tends to wander sometimes. Possibly bad ball joint.
-LOTS of dings...my 2 yo hit it a few times with an aluminum bat and the utility room door blew open a few times an hit the fender.
-Paint peeling all over by far is the most annoying (and no Ford won't do anything about it)

All in all I still enjoy the car.

Ever since I put the magnapacks on I have had this rattle inside of the dash somewhere when rpms are around 2k. Other then that the only problem I have is with the in dash 6 cd changer on the mach 1000 system loading cd's incorrectly and not being able to eject cds when i want it to.

Just a few Mustang rattles and squeaks, and the lazy seatbelt. Something in the engine compartment made this LOUD buzzing sound a few times (defroster was on....A/C something or other?) but I haven't heard it in a while. Transmission might "bang" out of second gear once in a while when shifting. Vibration from a so-so gear install (at about 110+mph ).

The top two rattle/squeak things are my e-brake button (~2000RPMs it will buzz/vibrate) and what sounds like the door hinge. When cornering or moderate braking, I'll hear like a ticking sound.

BUT IT RUNS 13's!!!!! (It better to justify everything else)

My Cobra has so many minute problems its begining to piss me off

1) Coolant crossover tube bleed-bolt is stripped
2) NX fuel solinoid has a ****ed up mount
3) Tires are 3k miles old and bald (Yokohamas blow, HARD)
4) My V6 stang with nittos and springs could destory my COBRA in the twisties
5) Dent on the trunk lid
6) Second gear still grinds in my 2k mile old T-45
7) Seatbelt doesnt recoil for ****
8) Radar detector is broken
9) The board my nitrous bottle is mounted to keeps falling down into the spare tire pit
10) Need a new fuel filter
11) TPS is ****ed up
12) Nitrous bottle is empty
13) Rotors are warped and brake pads are nearing replacement
14) Ebrake is shot
15) Doors rattle like a mother ****er

Hmmm.... Kinda makes you reevaluate what you should be spending mod money on, eh?

2000 GT with 56k:

ABS module harness corroded
paint chipped where hood meets fender
sandblasting on headlights and trunk brake light
seatbelts lost tension
UCA bushings shot
clutch and TOB noises
poor leather seat wear
foglight seal broken
excessive chips on bumper due to thin paint
passenger side door lock actuator
a ton of interior rattles and squeak

BUT I still like the car...

I'm reviving this nearly 2 year old thread, to formally lodge 2 complaints against the 99-04 Mustangs.

1) No floor lights.

2) No glove box light.

My ****ing 18 year old Foxbody had floor lights and a glove box light.
