who has a box style upper?

Just put a comp cams upper on my car and have a few questions. What should I do with the harness that hooks on the factory upper, there is no place for them to sit now that I have this box intake. Also Dose anyone know how to route the vacume lines, there was 5 lines that went to the factory intake and now only have 4 fittings on the new one?

I've got an old Cartech 5.0 box upper. All I hooked up was the fuel pressure vacuum line, brake booster, and PCV. I don't have any emissions on my car so I don't have the line that runs to the charcoal canister. The other fittings are just capped off. Just hook up the necessary lines and cap off the rest.

question:

im gonna get a s trim pretty soon, arent those boxed uppers good for s/c's? i know that you need runners for na to make good power but with boost runners dont matter, right? plus those centrifugal's dont take much to spool up so you are pretty much pushing boost right off idle anyway, right?
