Sounds like a loose, broken or faulty input/output cable between the deck and the changer.

I have a Sony MP3 changer in my trunk. If the power plug comes loose intermittenly the player will shut off then come back on. When it comes back on it automatically scans all the CD's in the Magazine. It will do this everytime the power cuts off and comes back on. (only the power to the changer not the rest of the factory system.
