I have a 97 mustang 3.8 with a manual transmission with a bad rearend and I need it for work. I also have a 94 mustang 3.8 with automatic a transmission so, can I put the rearend from the 94 auto in my 97 manual without issue? Just bolt in? I know the gears Are different.
Thanks

Only difference is brake lines.

94 are mounted on the axle, 97 I believe are body mounted. Not a huge deal as you'll just hook the body lines up to the calipers, and can remove the axle mounted lines when done.
