How will my SD stang react to a few mods?

you'll be fine. I put GT40P heads, Explorer intake & 65mm TB, 1 5/8 shorties and a 2.5" catback system on my bone stock SD 88 vert and made 277 to the wheels on SD. Even now I have very minor issues with the Crower cam and Holley intake. Vacuum is down a little, so keeping cats on is...

TWO A9Ls 1 good 1 bad Runs good on bad one? Is speed density better?

When guys convert to/from auto to T5, they can amke mistakes in the wiring that will cause the SigRtn trace on the board to burn off - you can open the EEC and look for that. It can be repaired by soldering in a piece of copper wire over the burned gap.

stock 19# inkectors are good to ~275-300 to the wheels. The stock fuel rail may be good to 500HP but not the injectors. See my sig - I'm still SD and that is about as far as you can go without serious diriveability problems.

What to use to pull a vacuum on AC system at home

Do you have a set of gauges with a manifold? My manifold is set up to pull the vacuum by hooking the vacuum pump to it and then charge the system from the manifold set. See if you can beg/borrow/steal the right manifold set.
