86 GT AOD, late 2nd, no D or OD

Hey guys, I just finished the dropping in the new motor in my girls 86 GT. The motor runs great and im very happy with it, but there is a problem. I didnt remove the AOD when doing the motor job, the only thing I repaired were the cooling lines going to the radiator.

I took it for a drive yesterday and I get 1st no problem, shifting into 2nd is a little late and thats as far as it goes, no 3rd or od.

The linkage does need to be adjusted, when in D, if I push the handle up a little it will pop into nuetral, so I know its slightly off. Not sure if this will cause my problems. I am sure I had it in D when I was trying to get it into the higher gears.

The car did sit for about 2 years before it was driven again, and the transmission shifted fine before that, as I used to drive it to work everyday on the highway.

Any ideas on what the problem could be? I dont have much experience with aod's so im not sure where to start (besides adjusting the linkage, which ill do tonight)

Oh and 1 more thing I noticed, there is a noise coming from the tranny, almost sounds like a 2 stroke dirtbike in the distance, seems to be louder in 2nd when i get higher in the rpms.... not good i know.
 
looking at the pics in the link you sent me, I did hook the TV cable up.... it shouldnt just go out of afjustment for no reason right? Ill check it anyway.
 
So i finally got around to adjust the tv cable last night, it was definitly off. After adjustment and short testdrive, all my gears are there and the mysterious 2 stroke dirtbike is gone! Thank for the help
