94 mustang gasket problems

My friend has a 94 mustang gt with a 331 and a cobra intake, it has a water leak. I noticed the other day that at the front of the intake on the drivers side were bubbles from a pressure water leak, from between the intake and the head. I am pretty sure that is pretty near the water jacket. Out of no where his dad offers to get it fixed so they took it to shop to get the intake leak fixed and they changed the intake gasket and now the car over heats, so he took it back and they said there was an air bubble in the radiator which I believe because the top of the intake is hot and the bottom is not as hot, then they said it was a thermostat, they replaced it and it still does the same thing. Any ideas, I am going to go with him to the shop tomorrow to raise a little hell, and get his car fixed.
thanks

im not certain if the gaskets have to go one side or not like HG's but i think they are.
a dab of red silicone needs to go around the water jackets to seal it up, just a little bit- thin bead.

make sure the fan is working and so is the water pump, if those 2 are not that will cause it to over heat quick. get some one with a pressure tester to pump the system up and you can look for leaks that way.
