I am almost done with replacing the rear main, flywheel and clutch and I found these two little 11mm bolts. Any ideas what they might be for? I am gonna lose it if I have to pull this thing completely back apart AGAIN.

The only thing I can think of is the EGR things on the back of the heads because I removed that while I had it apart, but they seem a little short for that.

If they are for the shifter wouldn't they have a little gasket maker on them?

They hold the shifter handle to the shifter, not the shifter to the tail shaft. Thankfully!
