i had a problem with backfiring and hesitation about a week ago, turned out to be my injectors/plug wire getting burnt on header.

i got my nitto's today so i was out messing around, and i shifted into second at 3500rpm's and it backfired once i started giving it gas again. i did it again and it did nothing. then it did it once more, so its off and on.

my second gear syncro is shot so ive got to shift slow, would letting the rpm's drop then jump back up quickly once i shift cause this? it only does this going into second, which is the only bad syncro.

car was warm, new plugs, new wires, 12* timing, 89 octane, new filter, clean tps, ect. sound like anything to worry about?

When I power shift my car after about 4500-5000 rpm, I get a pop from the engine. I was at the track and heard that powershift "pop" from MANY mustangs running down the track. You could try adjusting the timing a little, but unless it happens all the time, I wouldn't worry about it.
