Bad clutch pedal vibration

Just got done searching, and I think I may be mis-diagnosing my problem, any help is appreciated.

Problem: My clutch pedal vibrates real bad. You can hearing a loud knocking noise coming from the clutch for about 5 seconds, then stops for two seconds, and starts again. I've removed the dust cover where the clutch cable hooks up (It actually rattled halfway off) and - with the engine running - you can see the clutch partially engage by itself when the knocking noise occurs. The fork actually moves a couple of inches for those 5 seconds, then stops for 2 seconds, and so on...

Solution: I think it's the throw out bearing, but I'm not sure if its that or the shaft on the front of the tranny (t5)

My setup: I was on mile 2700 after putting in a new Spec Stage 1 clutch, pressure plate and throw out bearing (it was not one of the old Spec composite throw out bearings) MM Cable, Quadrant, Firewall adjuster.

My real problem is that I have to use my dads garage to do this in and I only have like a 2 day window, so I'm not sure which part to order. I'm hopeful someone has had this same problem so I know where to throw what little money I have at.
 
This is a tough one, since t/o bearing typically don't go out after 2700k, and i've never had a problem like this one.

at the minimum, have a steel input shaft retainer ready to go in, this is mandatory, especially for someone having problems like yours, def have a new t/o bearing ready to go. worst case scenario, you could have clutch problems, but I don't want to tell you to have an extra clutch ready. best of luck with this.
