Car acting up after Off-Road pipe

Ever since I put a ProChamber on my car a few months back I have to warm it up in the morning. If I just drive off it starts sputtering and sounds like it's going to die/won't accelerate... that only lasts about 8 seconds and then it will go if I really floor it a few times. But like I said this is solved by letting it warm up for a few minutes, during that time I can hear it idles real bad for about 20 seconds and sounds like it's going to die but it doesn't. After that it's all good, doesn't happen again throughout the day.
So what is causing this??? Ive left the SES light on b/c all the MIL's I got kept giving out and I got tired of spending money on them, does having the SES light on mess up a/f ratios or something??? Would a custom tune fix this??

p.s it's an 02 GT with 19k miles. It also has that starting issue that a lot of GT's have (where it takes like 3-4 seconds to start up, sounds kind of choked... but its always done that so i doubt the two are related)

There's your problem right there!! Mine ran like total A$$ until I put mil eliminators on, no problems what so ever, I got mine on ebay for 44.95 shipped damn worth it to, beats having to reset the battery every 60 miles. What kind of mil eliminators were you using?
 
get some good mil eliminators (plug in ones) and be done with. For now just reset the computer by disconnecting the negative terminal of the battery and turning the headlight to drain the power out. wait around 5-10minutes, then connect the battery again. After that let the car sit at idle without a/c for 10min then with a/c for 10min.
 
Im having the EXACT same problem, except when I let the car warm up the idle is fine. It only sputters if I dont let it warm. I have turned off the rear 02 sensors with my chip. Im also getting a code saying the bank 2 sensor 1 has a low curcuit. What could be causing this code?
