I've got the C&L with cobra upper and lower like you. here's a couple of pics of my engine bay:

I've got no rubbing or clearance issues with my intake and ST brace or MAS. I got my st brace from Mustang Warehouse on eBay, I had to modify that to drop it down lower since the hood wouldn't close over it, but that didn't bring it close enough to the intake to worry about. And I used my stock TB intake tube on the C&L and the TB and used the stock MAS bracket.

You have any pics you can post?

I had the same issue with the strut tower that you have. I ended up having to dimple the tower to get it to clear without rubbing.

I had the clearance issue with the C&L meter without the bracket. Easy fix... Put the bracket back on, and no more C&L knocking on the strut tower.

I put on a GT40 intake, and I still haven't put the strut tower brace back on.. haven't even test fitted it yet... Hope I don't run into the same problems. Good luck bro.
