The trunk is my main worry, minus the latch, all the hardware was removed. Not sure if there are some kind of bumpers I'll need..

As far as the doors go, I already ordered window bushings. Once they are in I'll see if the rear windows will adjust at all, but I'm starting to wonder if I need new door bushings. The doors close minus the top not closing as far as the bottom, when closed, I can push the top more closed.. Unless I can adjust the striker..

The striker is adjustable. You just need the correct torx bit. If you need new striker bushings, they are sold at Autozone in the HELP aisle. They are $9 each, and come assembled. Simple remove the old striker and swap the new one in place and then align.

Door bushing are also sold at autozone. A little trickier to install. Open the door all the way and lift it up, If there is slop in the door, then replace the bushing.

Bushings and strikers are cheap. Prob $30 in parts total and you get get both doors nice and tight

To test bushings

Door = door completely open, if there is any play, replace??

And a visual of the striker?

And is the latch the only adjuster on the trunk?

I asked because if the door is out on top at the front also, it could be your top hinge out of adjustment or worn out. Also, if the car was ever wrecked on the front drivers corner, it might not have been adjusted properly during the repair.

Can't help with the trunk, I've only ever dealt with hatch backs.

Ok, checked door to fender clearance and the drivers side top was in about as far as its out on the other side so I think the striker might be the prob

So you are saying the front top of the door is "in" about as much as the top back is "out" correct?

BTW, how does the fender alignment look against the cowl panel, and the hood?

Either that door is tweaked, or both the hinges and striker are off. You said the bottom of the door is aligning correctly, right?
