People claim up and down that this creates a slightly cooler air charge. but isnt there HOT exhaust gases flowing throught the EGR spacer and the coolant would be a lower temperature than this exhaust so it would make sense to leave the coolant lines there right???

it never made sense to me.

could somone please explain why people do this exactly, i dont really know how it works so maybe there is a gain, my lines are currently running the to spacer but if there is a gain to be had then i will change it.

You got it. If your EGR system is active, the coolant flowing through the spacer actually cools the gasses. HMMMMM think about it.....180-200F coolant and 400+F EGR gasses = overall cooler gas temp. No coolant circulation through spacer means hotter gasses from EGR going into intake.
People bypass it cause they don't understand thermodynamics. Also because those little hoses are notorious for leaking, and they plug it and never go back.
Does it mean a performance gain or loss, not really, but they are there for a reason.
