Engine Miss, Hesitation, No Power??

we got the fuel pump issue taken care of and working properly on my sons 88 foxbody,now on to the rest of the problems, car ran ok when we got it but not great, my son put on cai, headers, off road h pipe and removed emissions stuff one day while i was at work. i fixed up all the vac lines etc, car has new or known from our other cars; dist, cap, rotor, wires, coil, 02 sensors, map sensor,eec and fuel pump relay, fuel filter and probably other things im forgetting. any way it starts fine idles fine and will run good at times, most of the time it misses spits and sputters in the midrange when it clears out it goes but it was undrivable we tweaked timing variuos times, trying things we unplugged the 02 sensors it runs 100 times better, any ideas?? gonna swap to mass air at some point but wanna get this workin right first
