I have the MAC 2.5 inch cat back system on my car and i just got some 17x9 cobra r's, and they won't fit because the tire rubs on the exhaust pipe. Has anyone else had this problem? Will I need to go with a side exhaust or is the cat back system just mounted on the car wrong?

It is fairly common and can be fixed by an exhaust shop for 30 bucks and about 15 minutes worth of work. Chances are that something isn't installed correctly, but in some cases, the exhaust does need to be cut and modified.

My friend had this problem on his 89 gt with the same rims. He ran 275's in the back, and had a Flowmaster 2.5" catback. We took off the Tailpipe and muffler (on that side), reinstalled it, and he never again had a problem.

I had my exhaust hitting the frame but never the wheels. It just needs to be loosened and twisted to work.

i do love my Bassani's fitment...im running 275 tires on my 10.5" wide rims on the back and there is ZERO rubbing on the tires....ive had the passenger side tailpipe wiggle loose and knock on the frame a little bit, but that was nothing a wrench couldnt fix....

....but about your problem....it could probably be fixed by removing the tailpipes and positioning them better...but if not any exhaust shop worth a darn could fix it easily...
