Help spout error. Car dies when clutch fully engages.

93 LX. Heres the scenario. I was putting in a new battery and accidentally touched the terminals backwards. Minor sparking no biggie right? Well it took out the voltage reg in the alt. I had to drive 1/2 block w the voltage pegging out. Got a new alt. It seems to idle perfectly, but now when I engage the clutch it dies. I can rev it and everything in neutral but as soon as the clutch engages fully it dies.
I bypassed the MSD, and I have a crane interceptor 2 hooked up. I set all programming to pass thru so it shouldnt be affecting the eec4, but the check engine light goes on and the interceptor says its a spout error. Any suggestions?

Put the stock ignition back in the car. Remove all the other non stock ignition or computer items and restore the car to factory stock. If the error clears, you found your problem. If it doesn't, you either fried the SPOUT circuit wiring or the computer.
