Help with complicated vibration problem...depressed

Went to the track for the first time ever tonight...too bad i didnt have much luck. My car has this vibration problem that is somtimes really bad and other times barley noticable. it decided to be really bad tonight. anyway heres the problem...try to be patient im going to explain it as best i can and hopfully someone can help me.

As many of u know i just put a used countershaft and 3rd and 2nd gear in mky t5 after i blew 3rd out a month or so ago. Ever since i reinstalled the tranny i have had this problem. In any gear with the car moving and the rpms between above app 2300 the whole car will shake, vibrate and shutter. the shifter vibrates like crazy too. every gear except 5 because i hav 2.73s and there isnt alot of road around here to go in 5th at 2300 lol. when u push the cluth in while its vibrating and let the motor return to idle it usually goes away instantly and you can hold the motor at any rpm and get no vibration. however tonight that was not the case. i could hold in the clutch and revving the motor anything above 2k would produce the same shutter/vibration as when driving in gear. this problem is boggling my mind because it just started since i put in the repaired tranny. here are a few of my guesses and maybe u guys have a suggestion of ur own or agree with one of the following

1. Out of balence/round trans internals...(but why would it still shutter while the clutch is depressed tonight?)

2. Damaged pilot bearing when reinstalling trans ...(not sure how i would have done this but makes sense that it would vibrate while moving in gear and while revving)

3. engine problem (but it doesnt shake when free revving the motor all the time just tonight really baD)

any of these sound like the prob? any other ideas? Im really in the dark with this onc guys and i want to get the car back working properly so i can actually make a decent run at the track and get some numbers

btw i ran a redlighted 16.59 @83.37 (no powershifting due to red light and not totally winding oiut every gear cause of the vibration)

This is a difficult one to diagnose. When you said about pushing the clutch in and the vibration going away then I would have said it is being caused from the trans back. The reason for this is because with the clutch disengaged then the input shaft to the trans will stop spinning. However, you then said the vibration occurs even when you do this (push in the clutch). This tells me that the problem is somewhere from the clutch assembly to the front of the motor. I say this because if the vibration is occuring with the clutch pushed in then the only thing spinning are the pressure plate, flywheel, crank, balancer (you get the point), and NOT the clutch disk, trans, driveshaft, and rear. The question then becomes what did you change in that rotating assembly during the trans/clutch swap? Did you put in a flywheel that is not balanced properly? A standard 5.0 motor should have a 50oz weight on the flywheel. Did you not properly torque your flywheel and pressure plate? I also use loc-tite on these items to avoid a future unbalanced situation. Keep us posted but it sounds to me like it is from the flywheel/clutch area.
