If you are talking about the stock style EGR spacer on a 5.0 then yes they are functional and if your EGR is functioning properly then I would leave it be. Lots of guys pull their EGR and use a simulator to fool the computer so it doesn't throw a CE light. I did it for a while out of necessity and didn't have any issues that I could see or hear. But the proper way to delete the EGR, if you are set on doing it, is to have the EGR function turned off in the computer with a tune.
