I just noticed my newly acquired 65 fastback does not have inner fenders or fender liners as some might call them. Without an inner fender like the newer cars, the underside of the fender is susceptible damage from rocks and pebbles. Is my car missing an inner fender or are all 65's like that?

You're not missing anything. Just like the top of the gas tank is the trunk floor that's the way they were made.

There are inner fender splash guards that are installed at the back upper outer corner behind the headlight area of the fenders, and there is another one at the back of the wheel openings in front of the door jamb/door hinge area that keeps water away from the fronts of the doors and door hinges. If you open the doors and you can see into the wheel opening area those splash guards are missing. They are available as reproductions, I believe, if your car is missing them. They aren't very big, and they aren't inner fenders, but they are supposed to be in there.

I had considered finding a set of junkyard plastic inner fenders and cutting them to fit. I think done right it would look good, cut down on road noise and eliminate the risk of fender damage from stones thrown up from the tires.

Performance tires throw bigger rocks than stock tires. I was thinking about roll on bedliner for the underside of the fenders to keep any more pimples from showing up.

I do have the corner panels, behind the headlights and in front of the door openings.

Ok, those are the only things that the car will have in the wheel openings that have any splash guarding properties from the factory.
