Is my transmission shot?

I recently put in a new clutch and cable which fixed my ongoing problem of a stiff and slipping clutch. After the install the car grinds and regularly spits out first gear on take off. second is fine. 3rd is completely gone, it just grinds and spits it back out. It sometimes gets stuck in fourth and i cant get it out of gear. fifth is fine. The 3rd gear syncros have been bad since i got the car and it regularly grinded, but i could sucessfully get it in gear. it never got stuck in fourth before. Never had a problem with first until now. So it the transmission done or is it a clutch issue. Clutch engagement is smooth though. Car is a 2000 GT with a rebuilt motor with a 6 bolt 11" flywheel and clutch. Flywheel is brand new Ford. Clutch is Valeo. Transmission has 105,000 miles.

Are the trans and crank centerlines co-linear? That is, are all alignment dowels in place?

How's the clutch cable adjustment? How much free play do you have?

Does the car have an aftermarket shifter? If so, does it have shift stops and are they adjusted properly?

If all of the above checks out then it sounds likely that the trans is hurt.

Everything is aligned. Cable is adjusted perfectly, Pro 5.0 short throw stops are good. I guess i need a new trans. Anyone know how much a rebuilt t45 costs? I can install no prob so i will save money there.

well it was the bump stops on the shifter. I feel stupid. Everything is good except it wants to get stuck in fourth when it is below 1500 rmps or so. what could that be
