I just bought a mint 98 gt vert. But no key fob... I know how to jump the connector in the trunk to program the new key fob. But here is the problem. When I jump the connector the locks cycle just like they are supposed to..but when I hit the button on the fob and NOTHING. Ihave tried several fobs. Ones that I know work. The car has a Viper alarm on it that I also have no key fob for. Is this alarm screwing up my keyless entry !

Probably. The Viper system likely by-passed the OEM stuff when it was installed. The answer to your question really relies on how the installer put it in.
