The intake even fully ported will really become a restriction when boost is applied, in NA form the lower is the largest issue. If you really want to keep the Cobra I would have it Extrude Honed, worth the money but expect to pay $550 to have the upper and lower done. Ifn fully ported form we have made over 550RWHP with a Cobra intake.
We ran into the same issue on our 93 Cobra, building a new motor is one thing but when you open the hood it was nice to still appear stock looking Cobra. We Extrude Honed the upper and lower, then fully polished the outside for some bling.
With a 331, RNH Ported Cobra GT-40 irons, the Extrude honed 93 Cobra intake, 1.7 stock rockers, 2031 cam, headers, MAC cat back and MAC catted H-pipe, 36# inj, 83mm Pro-M and a A-trim making 9.5psi we made 425/465 to the tires. The TQ curve was awesome and the car was an absolute blast to drive. You would never know it was a low 11 sec, high 10 sec car, once we through the stock wheels on it looks stock as a rock.
The new DART block combo I am building for it is wilder, Dad really didn't want to part with the Cobra intake but it would really hinder us from making the 700hp+ we are looking for. So we packed it up and put it on the shelf....
