Missing, Sputtering when warmed up : 89' LX

This question is similar to the current thread posted by BOWTIEKILLER, but a little different. My brother-in-law has an 89' 5.0 LX coupe that has developed a new problem. Let me preface by by saying that a couple of months ago, he was in an accident where he ran the car off the road in the rain, into a ditch and the car was completely on it's side for a while until the tow truck came and pulled it out (he was fine). The car then went to the paint guy's shop for bodywork/paint and was there for about a month. The problem started as soon as he got it back and started driving it again.
When the car is cold, it cranks up/idles/drives like normal. Once good and warmed up, it starts idling roughly up and down, will sometimes cut off, and upon accelaration, will miss quickly and sporadically...almost like a popping. We've all asked around for different opinions and gotten some good ideas. We've started with the simple/cheap stuff first and have replaced the following:
Plugs and wires
Dist. Cap and button
Ignition module
Further info I should probably mention is that it is an AOD tranny, the engine was rebuilt last summer, and as I mentioned before... it was flipped completely on it's side and then not driven for a month recently.
So there you all have it. All suggestions, past experiences, stories, and/or ideas are welcomed.

Dump the codes and see what the computer says is wrong…

Here's the link to dump the computer codes with only a jumper wire or paper clip and the check engine light, or test light or voltmeter. I’ve used it for years, and it works great.
