I am installing a BBK intake. It has 2 places for vacuum. One for pvc and another one I was gonna use for the Zex. What do I do with the one that comes off the tree that went to the back of my other intake? Also there is a another set of vacuum hoses on the left side (some went to egr, one to fuel regulator). Can I just cap these off. I no longer have smog.

Now that you don't have smog, you are surely making it...
The EGR function is still active in your computer. The only way to turn it off properly is to have a custom tune and chip burned from the dyno results.
Cap the unused vacuum lines.
