New SR 70mm tb too big for the hood?

After you get the clearance addressed, have you ported the manifold throat to 70mm (or at least checked if it can be matched) and how about the EGR plate? The step in the mismatch can interrupt airflow.
 
It still should be lower the electronic harness... not sure why it is hitting

So are we not getting a pic of even the factory one reinstalled or of the actual tb that's supposed to be hitting.... Or anything? Everyone has asked for pics. Can't help without. Hold the new one by the old one and show us please.

I installed the SR 70mm throttle body from American Muscle on my 88 GT the other day and it the vacuum line on the top rubs the stock hood. Anyone have this problem?

You'll never flow enough air to need a 70 MM TB with the stock heads, cam and intake.
Unless you have pressurized induction, or aftermarket cylinder heads and intake manifold, the 70 MM TB is just about a effective as racing stripes on the car. The flow is limited by the lowest flowing item in the intake path. On a stock engine, the E7 heads are the airflow bottleneck, along with the stock intake manifold.

Put your stock TB back on and sell the 70 MM TB to someone who has high flow aftermarket HCI (Heads, Cam, and Intake) or pressurized induction.
