Not Sure What To Do Here

I have drained the manual transmission on my 99 mustang gt and the fluid was brown and smelt burnt. I am getting ready to drop the transmission and replace the clutch and was wondering if it was necessary to do a transmission flush. I really dont know much about the engine and transmission needs so is it really bad to just put fresh fluid and run it and then change out the fluid in a month? will that clean it enough?

If you drained it, refilling with fresh fluid should be enough. If it makes you feel better, run it for a week and drain/refill again. Won't hurt to do that...

Just fill it back up with new fluid.
