I'm having the same issue with my 00 mustang 3.8 v6 stock vehicle and trans. T5 I bought the car and had to have a clutch, flywheel, throw-out bearing, clutch cable and clutch fork replaced and it ran fine for about 6mo. them it cracked my Tail housing, drove it home and vibration started. I had the trans rebuilt with a new Tail housing and had it installed took a road trip it was vibrating at idle, in natural, in gear didn't get better or worse. on my way home 1,200 mi round trip I got about 150, miles from home and it cracked again I'm lost at what caused it.
and I checked my GPS on the trip with my speedometer @ 75mph, GPS showed 113mph I'm aware that the speedo is misaligned but that was the transmission shop
