The computer in your car runs a bunch of monitors to make sure you are not polluting the air and that the car is running well. If any of those checks fail, it will light up your Service Engine Soon light on your dashboard and it will also store a 4 digit code that traces back to which test failed. That's what they mean by 'throwing a code'. The handheld tuners can read those codes out of your car's computer so you have an idea of what to do next.
