The radio harness on my car was cut and the previous owner decided to do his own wiring to the speakers. The result was the right speaker wires were wired to the left and vice-versa. On newer cars, I know if you decide to cut the harness and do your own wiring it can affect stuff such as air bag control, clutch safety switch, etc. but on Fox bodies is there anything else important running through those wires?
