raising the engine

say i switch from 65 to 66 motor mounts (66 are 1 inch higher) how will this effect the rest of the car? will it matter? does the tranny need to be adjusted as well?

You need to use the correct mounts for your car. Using the wrong part number will result in not being able to install the motor. The mounts won't be the same width as the mounting holes in the block.

I ran into that problem with my engine and couldn't figure out why it wouldn't work... I tried to force those d@#m mounts into position for hours! I didn't know about the different height in the mounts at the time.

Raising the engine will also throw your drivetrain out of alignment. The tranny will bind against the tunnel, and the the pinion angle will be thrown off, by the new angle of the driveshaft. A small change effects many things...

Why do you want to raise the engine?

Can you expand on this. What car? what motor? What frame mounts? I am looking at lowering mine. Maybe with short mounts from mustangs unlimited.
