SCT help please

I got my xcal2 from a reputable Mustang tuner, and loaded the tune with no problems. As I was driving to work yesterday morning (loaded the tune 2 nights with no test drive), I noticed that shifting gears is now really rough, and I can't rev higher than 2000 in 4th gear.

I know it's not a speed limiter, because I'm fine in 5th gear. Any input?
