Starting problems

Okay i have a 1997 v6 with a manual transmission. Well when i bought the car the entire interior was gutted and the ecu had been stolen. After buying an entire interior from a junkyard, i took the ecu as well, but it was for an automatic. after installing it all the car started fine, but i had a constant check engine and o/d off light because it was for an auto. I then just recently bought a new ecu from a 97 manual 3.8, installed it,and now when i go to start the car it starts, climbs to 2000 rpms, and then immediately dies. i noticed the theft light blinking like crazy, and think that perhaps the theft deterrent system is not allowing the car to run normally. Any ideas on how to fix this problem without taking it to the dealer? I tried programming the key for the ecu from a website but it didn't work. It also says the car won't even start at all if the key isn't programmed. So what should i do?
