Thrust bearing Damage?

Greetings,

I need some help on a problem with a 2000 GT please.

We bought a 2000 mustang gt w/50,000 miles on it from a dealer. When we got home with it we noticed a pecking/knocking sound at different rpm's. I checked the oil, and it was not showing on the stick! Shame on me for not checking the oil at the dealer!

I returned it to the dealer and their mechanic says that the bearing was damaged from excessive force and rpm and that it's designed to fail to protect the engine, and not at all by the engine being 3.5 quarts low on oil! They say they will repair the car, but I disagree with their idea that the car being extremely low on oil didn't hurt the thrust bearing. I'm new to mustangs, so I'd like some opinions from experienced owners please. What do you think, are the thrust bearings so easily damaged? Is their a flaw with design of oil system that the thrust bearing is the first to go? Thanks in advance!
