Tranny swap question...

Alright ya'll.... First post....Sorry it's so long

I have a '86 5.0 with a T-5 tranny that is wasted. I bought a '95 tranny with the new bell housing so that the longer input shaft would work. I have never replaced a manual trunny before and just need some pointers. When I bought the car the boy said he had just had the tranny rebuilt but I've only put 3,500 miles on it and now it's shot (syncros bad, makes alot of noise in 3rd gear) I think the clutch might not be aligned right... so How do I align it when I put the new tranny in? Can I use the input shaft from the old one to align it? Thanks in advance for your help. Any pointer to any other issues I might run into would also be appriciated. Thanks again.
 
Okay, all I need to do is loosen the clutch from the flywheel and stick the tool (or old input shaft) in to make everything line up. then tighten and remove the tool... right? As I said... I have never messed with a manual tranny before.... I've always had auto's. I'm confident with my mechanical ability's just need some clarification. Thanks.
