Transmission Problems after long tube install?

Ok so i Just finished Doing a Long tube install on my car with a new h pipe. I get everything back together and take it out for a drive it feels great. later that night I went from 2nd to 3rd and it felt like it over extended ( it wasnt in a gear) and it was just sitting there grinding for a few seconds while i had to use my body weight to pull it out, Since then i hear this rattling in the transmission.Could it be the Throw out bearing. I though it was going bad from the squealing i usually get when i start the car cause it will go away if i push in the clutch or pull the clucth cable from outside the car.... Any help would be great. And would i have to re drop the headers to get the transmission out i didnt really take a good look at that
